Are you using the up to date version of MPC-HC from here, the one on its original site is abandoned.

Go into options->miscellaneous and select reset settings to ensure defaults are used.

If you want to check deocders go to options->internal filters and this is were its managed, boxes that are ticked should be using lav decoders.
 
It ended up being the fault of the converter I was using, it caused it to not work properly on the PC but on MX Player on android it passed the bitstream without an issue. So I'm just going to stick with Handbrake from now on.
