Has anybody experienced anything like this before?
I have a HTPC GTX970 outputting to a Samsung JU6400 (65in).

At random times, sometimes while watching full screen video, other times while reading on Chrome I get an HDMI disconnected popup. But the video is still displaying behind the popup.
The only way to remove it is to power cycle the TV.

If I change sources, it won't allow me to change back to HDMI as there is 'no signal'.
Current Samsung OS version 1402.

Try a different cable?

Yes tried 3 different brands. One brand new Amazon basics.
Also 2 HDMI inputs in the TV.

Thank you for contacting Samsung Electronics New Zealand.

I understand that you're getting an error code no cable connected when you're connecting your PC via HDMI cable. For this concern, I can provide you troubleshooting steps that you can try to fix for the issue.

1. Disconnect all HDMI sources from the inputs.
2. Unplug the power from TV for 10 minutes.
3. Plug the TV back
4. Connect the HDMI cable
5. Turn on the device (ex. PC).
6. Turn on the TV, then press source
7. Choose the connected source

Alternatively, we can also reset your Samsung TV to Factory reset. Kindly disconnect all connected device on the TV while performing Reset.

Reset the TV :

1. Press the Menu button on the remote
2. Go to Support
3. Selfdiagnosis
4. Reset ( enter 0000)
