Does Agent Smith think the brain is a muscle?

I'm watching the Matrix trilogy again because I recently saw the Matrix 4 trailer, and near the end of Matrix Reloaded, Agent Smith confronts Neo in the hallway, and Neo asks: "What do you want, Smith?" Smith says: "Oh, you haven't you figured that out? Still using all the muscles except the one that matters."

I can't think of which muscle Smith is referring to unless he thinks a brain is a muscle. Or is he sarcastically saying that Neo's brain is a muscle? Even then, Smith would be undercutting his own analogy, because flexing a muscle in your head wouldn't figure something out like using a brain there would.

Maybe my brain is a muscle, but Smith's line here is probably the worst I've heard in the movie, and maybe a shining example of why the movie is not as smart as the writers seem to think it is. I don't know, maybe I need to take an anatomy class again.
