Can anyone give some advice on how they calibrate their picture with the 963sa?

I have Avia and an AE100. From reading the manual, the 963 seems to disable some of the basic picture controls when using progressive component (my connection), such as brightness, contrast etc.

So do I calibrate solely using the AE100's limited picture controls, or are other settings available on the DVD player?

For brightness / constast, for Prog. Scan you'd use Gamma instead.

The component circuits are quite different to the S-Video / SCART side of things as you've seen.
