calibrating sub, should i listen to what my amp instructions tell me?

    ive just bought the evo3b speaker set and the denon 2805 amp, and im a little confused as to how to get the best sound out of everthing.

    the amp has an auto setup that uses a mic to listen to the speakers and sets everthing up from there, but im curious to know what i should be doing with my ae aegis evo sub.

    the ae evo sub says i should set the crossover freq quite low when calibrating my amp, whereas my amp says i should set my crossover freq to the subs max when calibrating.

    as it is ive run the auto setup with the subs crossover freq at max, and it sounds cool, but id like to know if its worth me re running the setup program on the amp with the crossover set lower?

    and what of the subs volume? ive calib'd my amp with the evo sub at half volume, and again, it sounds cool, but would it be worth me trying other settings?
