Just bought a pre-owned Wii bundle from Gamestation for the family, and noticed after I set it up I have 2 channels that my parent's Wii don't have, which are 'WiiGator' and 'Homebrew Channel'.
I connected the Wii to the internet and it immediately asked me to update so I did, and now have v.4.1E but these channels are still there.

Are they worth keeping? Will my Wii still operate normally? If I decide to get rid of them, do I just format the Wii?

it's been softmoded to play wii games from a USB hard drive, you can just delete the channels if it bothers you, if not dont worry about it

and by updating I think you may have disabled it anyways....try it ;-)
