apt-get to restore Cydia apps after update

Anyone used this method to restore Cydia apps ? (2.3 to 3.0)
How To Restore Cydia Apps (My guide)
I tried the "AptBackup" app but it just wont work for me.

This apt-get method is OK but restores back to system partition not the large user partition where Cydia moves the apps to, and crashes my iPhone.

Looking at the "symlinks" which repoint the apps & other folders to the larger partition and they seem OK
Code:
Es-iPhone:/ root# ls -la | grep ^l
lrwxr-xr-x  1 root     admin      27 Jun 25 12:44 Applications -> /var/stash/Applications.pwn/
lrwxr-xr-x  1 root     admin      11 Jun 25 16:25 User -> /var/mobile/
lrwxrwxrwx  1 root     wheel      12 Jun 25 12:44 etc -> private/etc//
lrwxrwxrwx  1 root     wheel      16 Jun 25 12:44 tmp -> private/var/tmp//
lrwxrwxrwx  1 root     wheel      12 Jun 25 12:44 var -> private/var//

Does anyone know what I'm talking about and does anyone know what the workaround is ?

Thanks
