The EQ switch is nominally to give the sub a choice of extension (position 'i') or volume (ii) as it cannot manage both at once in any serious quantity. Use 'i' unless you're suffering the bad noises associated with a sub reaching it's limits.
The phase control is used to minimise cancellations in the crossover region between the sub and the main speakers. These arise as the two signals can suffer delays relative to each other owing to processing, cross-overs etc.
Ideally, you'd burn a CD of test tones and using an SPL meter measure where the cancellations are which is extremely easy, if not terribly exciting. Otherwise, you're just trying to find where the bass is loudest overall. Use a repetitive bass track with a good range of notes and look for any notes that lack power. If you find one, it may be a cancellation, but only testing with a number of CDs will make that a definite.
It's a slow process that can be entirely circumvented with the afore mentioned test tones and SPL meter, but it is one worth getting right either way.
