I've managed to remove the subtitles by using a program called "MKVMerge 2.4". Very handy utility which lists the files contained in the MKV container (Video, Audio, Subtitles) and you just untick the files you want to remove from the file and save it

Regarding the choppy audio, well I've narrowed it down to it being a MediaPortal ONLY problem as the same files play without any audio problems in WMP Classic and WMP11. So, it must be a problem with MP's built in media Player (which i use).
